Pattern recognition with small molecules combines differential sensing and machine learning methods to detect specific analytes as well as to reveal trends in molecular recognition. We have used small molecule (aminoglycoside) receptors to differentially sense fluorescently-labeled RNA secondary structures. This work has allowed us to not only “detect” secondary structures in complex natural RNA structures but also to understand driving factors in small molecule:RNA recognition that include the inherent sequence, structure, and dynamics of the RNA as well as environmental factors such as divalent metal concentration. Current work is computationally and experimentally evaluating the hypotheses generated by these results.
