Cytosine rich DNA sequences are able to form i-motifs, four-stranded secondary structures comprised of parallel-stranded DNA duplexes zipped together in an antiparallel orientation by intercalated, cytosine–cytosine+ base pairs. i-Motifs are prevalent in genomic DNA and have been shown to play key roles in gene expression. [1] With the recent discovery that i-motif DNA forms in human cells, [2] we now know of many secondary structures that DNA can adopt in vivo [3] and the need for structural probes is greater than ever. Herein, we report the interactions between fluorescent probes and i-motif DNA, including three isomers of [Ru(bqp)2]2+[4] where each isomer has vastly different light switching properties. Using emission lifetime measurements, we show one of these isomers is able to light up and identify an i-motif forming sequence, even when other DNA structures are present.
