Capillary electrophoresis (CE) has been used to examine the free solution mobility of negatively charged analytes. We sought to better understand the role of cation identity, size, conductivity, and concentration in free solution electrophoresis of polyanions, particularly single-stranded and double-stranded DNA. In addition to exploring electrostatic effects, we were interested in how strongly shape impacts experimentally determined electrophoretic mobility for dsDNA. To investigate shape, we utilized a series of DNA fragments of the same length and with the same number of A-tracts, four or more contiguous AT base pairs. What distinguished these DNA fragments is the arrangement of the A-tracts relative to the helix axis, resulting in molecular shapes that range from roughly linear to c-shaped. Results to date will be presented.
