We have developed a new procedure for confirmation of thesequence of chemically modified synthetic oligonucleotides by tandem massspectrometry fragmentation. The method is highly reliable for theinterpretation of high-resolution Q-TOF MS/MS data.  Deconvolution of the MS/MS data providedsimplified peak assignments were used to match expected fragment ions.  Data from the MS/MS experiments of threedifferent charge states were combined; evaluation of these complementary datasets provided more complete coverage.  Toverify the assigned structure, the sequence confirmation was challenged bycomparison of the quality of fit to computer-generated sequenceperturbations.  Through this novelperturbation method we have shown that the sequence of syntheticoligonucleotides can be confirmed using MS/MS data from a Q-TOF instrument.
