Recent studies have revealed that RNA molecules directly involve in modulation of a wide variety of cellular functions, and small molecules that can selective bind to RNA sequence are promising drug candidates and molecular tools for biotechnology. Although we have synthesized a number of small synthetic ligands that can selectively bind to DNA bulges, mismatches, and repetitive motifs, there is no established guideline to design a synthetic ligand selective for RNA sequences and local structures. Here we have synthesized various RNA-binding ligands consisting of 1,8-naphthyridine units, which we have used as a recognition element for DNA GG-mismatch. The naphthyridine derivatives selectively bound to double-stranded RNA containing GG-mismatch. This selective binding to RNA sequence can be applicable to regulation of gene expression in vitro.
