Two important factors governing collision-induced dissociation (CID) spectra are the internal energy of the precursor ion and the experimental time frame. For ion-ion reactions,  important parameters are the interaction time of the ions, their relative energies, and the extent of physical overlap of the two ion clouds.  The low-pressure environment of a linear ion trap makes studies of these phenomena accessible.  For CID studies, ions can be accelerated into the linear ion trap for activation and the products followed over time by making use of the stability conditions of the ion trap.  Similar approaches can be used to study ion-ion reactions as a function of time by sequestering at least one of the reaction partners, allowing them to react, and then halting the reaction after a specific time period.  The results will be discussed within the context of how best to maximize chemical information from protonated peptide dissociation processes.
