HHR and HDV ribozymes are small ribozymes usually treated as prototype systems to understand ribozyme catalysis.  In the past decade, advances in modeling and simulation have played significant roles in ribozyme catalysis studies.  Computational approaches have the advantage that molecular systems can be easily manipulated and modified hence it is relatively easy to verify conceptual hypotheses.  We will report our recent efforts in exploring the HHR and HDV ribozyme systems where single static pictures are not able to consolidate experimental structural and biochemical evidences but simulations provide dynamic and integrated answers.
