The Monte Carlo method is used to simulate time trajectories for single-molecule F�rster resonance energy transfer (smFRET) experiments. Single molecule FRET has been widely used to study many biological processes, where the variation of FRET values represents the dynamics of the system. For a system that has multiple transition states and a network of transition routes, such as protein and nucleotide folding/unfolding, it is difficult to obtain the rate constants from complicated time trajectories. We used simulated data to check the algorithm that calculates rate constants. Experimental conditions such as total sampling time, signal to noise ratio (SNR), bin time, and camera blur were tuned to understand their effects on the errors of the calculation. We conclude that Monte Carlo simulation is useful in designing smFRET experiments and analyzing complicated smFRET data.
