Accurate prediction of RNA 3-D structure remains a challenge to the structure prediction community. RNA is a complex, dynamic molecule capable of intricate 3-D structures that have a paramount role to RNA function. Understanding this, it is important to continue development and advancement of structure prediction models. Our group has previously developed a 3-D coarse-grained (CG) RNA structure prediction model. Heretofore, we have compared and benchmarked our model’s accuracy by RMSD, or so-called best fit. In this work we will present the role of energetics in our CG model. We will compare and parameterize our model to experimentally determined RNA free energies. Our objective is to understand the energetics responsible for accurate 3-D RNA structure prediction.
