DNA sensor microarrays are composed of single stranded probe sequences that selectively bind target complementary sequences, the presence of which can then be detected.  Excessive target fragmentation or incomplete probe synthesis can lead to substantial length differences between the strands, which impacts the stability of the probe-target duplex.  These systems have been investigated through simulations of the hybridization and DNA duplex stability of a 25-mer strand with 10- and 11-mer sequences complementary at various locations.  Studied with Monte Carlo molecular simulation and a coarse grained model, the results are analyzed in terms of energetic and structural properties and compared to the full-length 25-mer duplex.<br/>
