Optimal production of fuels and chemicals from complex cellulosic biomass is a multigenic trait. Not only must the target pathway effectively product the chemical of interest efficiently but it must often do so in the harsh conditions of dirty hydrolysates and other feedstocks, high temperature production and acid recycling processes. Products of the biosynthetic pathway may be toxic or resource intensive and balancing the pathways for feedstock utilization can be challenging. Here we discuss a few of our new approaches for "genome-scale" discovery of genetic determinants of pathway function and host interaction in such harsh environments and the use of this information for improving strain behavior.<br/>
