Capillary zone electrophoresis-tandem mass spectrometry (CZE-MS/MS) has recently attracted attention as a tool for shotgun proteomics. We have reported a CZE method with a wide separation window (up to 90 min) and high peak capacity (~300). We have coupled a coated capillary with extraordinarily low electro-osmotic flow to a Q Exactive HF mass spectrometer; this system identified 2,158 protein groups and 10,005 peptides were identified from 25 ng of the HeLa digests in a single shot analysis. We have also generated a model that predicts electrophoretic mobility of tryptic peptides using large-scale CZEMS data. The correlation between observed and predicted mobilities (R^2 ~0.995), which is much better than produced for reversed-phase liquid chromatography, and suggests that migration time can be used as a useful property during database searching for peptide identification.<br/>
