Methods for chemical synthesis DNA duplexes containing site-specific, chemically-defined interstrand cross-links have potential applications in biophysics, biochemistry, structural biology, and materials science. We will describe the facile installation of an interstrand DNA cross-link that contains a derivatizable ethylamine “handle”. Our approach employs reductive amination reactions to cross-link two Ap sites on opposing strands of a DNA duplex with a triamine linker. We further showed that these cross-linked duplexes can be derivatized with various activated esters to install fluorophores, biotin tags, or photo affinity labels.
