During transcription elongation, RNA polymerase II (Pol II) moves along the DNA template strand and can encouter a number of obstructions, including covalent DNA lesions and endogenous epigenetic DNA modifications. These DNA modifications lead distinct transcriptional outcomes including transient transcriptional pausing and prolonged transcriptional arrest.  Here we report our recent structural and functional studies to understand the molecular basis of transcription-coupled recognition of DNA lesions and endogenous modifications.<br/> <br/>
