RNA nanoparticles (NPs) such as 3-way junction RNA (Fig 1) can be an attractive vehicle for carrying drugs, because of their chemical and thermodynamic stability under in vitro and in vivo conditions. These NPs can be constructed with high reproducibility and known stoichiometry to exhibit well-defined characteristics. Thus, this nonviral vector is shown to be a promising means for enhanced drug delivery. However, monitoring the status of RNA NPs in the treated areas can be challenging. We will discuss the utility of analytical techniques such as atomic force microscopy (AFM) to determine the shapes and the sizes of RNA NPs, and liquid chromatography mass spectrometry (LC-MS) to detect their presence in biological samples. Bottom-up approaches involving the use of ribonucleases to identify the NP-specific digestion products will also be discussed.
